Do both tracks on the right hand side join together again in the fiddle yard?
If they do it would be quick to change trains over by storing one on each line.

I think you have already solved the problem your self by adding a point on the left and joining another set of tracks to the fiddle yard.
Here's another option you may not have thought of; cut the fiddle yard down into two independant boards.
Then you can leave the trains running across one board, while you take your time moving the other one. And there will only be one set of tracks per board to line up so it might not be so hard getting it lined up.
